As with any series that continues to expand over a long period of time, specific points in the lore become unintentionally retconned. New fans of the series can overlook these retconned plot points, but they make those who have followed the series' story since the early games scratch their heads.
6Who Murdered Maria?
The G.U.N Army, a reoccurring military group inSonic The Hedgehog,isn’t too well-liked by fans for a myriad of reasons. One reason being that they add an extra antagonist to the games outside Dr. Eggman, seeing as they want to capture Shadow and often mistake him for Sonic. Another being that they infamously murdered Maria, Shadow’s close friend, in front of him when she tried to aid him in his escape from the Space Colony ARK.
This plot point is huge as it’s revealed inSonic Adventure 2,but it’s seemingly rewritten inShadow The Hedgehog.InShadow The Hedgehog,it’s revealed that the G.U.N Commander was a childhood friend of Maria’s andinstead saw Shadow murder her in his escape from Space Colony ARK.

5Space Colony ARK: Helpful Or Destructive?
During the final storyline ofSonic Adventure 2,Gerald Robotnik attempts to drop the Space Colony ARK on earth in hopes that it will collide with the planet and destroy humanity for good. He does this out of vengeance for the death of his daughter, Maria, when he finds out that theG.U.N Army was responsible for her death.

However, during Shadow’s chapter inSonic Battle,it’s revealed that he designed the Space Colony ARK to save earth rather than destroy it.
4Shadow Clone Or The Real Shadow The Hedgehog?
After Shadow’s apparent death at the end ofSonic Adventure 2,Dr. Eggman created a bunch of Shadow clones, identical to the hedgehog in both appearance and abilities. However, since they’re simply robot clones, they didn’t retain any memories from the real Shadow.
That becomes contradicted inSonic Battlewhen Shadow remembers his time on the Space Colony ARK, and with Maria and Gerald, as only therealShadow The Hedgehog would. The debate of what exactly Shadow is at this current point in the series is blurry, to say the least, and this retcon certainly doesn’t help fans in their theories.

3Silver Shouldn’t Have Existed Past Sonic ‘06
In the finale ofSonic ‘06,Sonic and Princess Elise the Third erase the events of the game from existence to restore the crumbling universe. Although this would’ve saved the present universe, erasing the events ofSonic ‘06was done with the implication that it would erase Silver and his dystopian future as well.

Evidently, this plot point was overwritten as Silver The Hedgehog has continued to canonically exist in the lore and has appeared in a multitude of games since his first appearance inSonic ‘06. Much like Shadow’s persistence to death and overwritten lore points, this reoccurrence in character can likely be put up to Silver and Shadow becoming just as beloved in the franchise as Sonic, making writing off their canonical deaths imminent to please fans of the new hedgehog characters.
2Blaze And Silver Don’t Come From The Same Dimension
Blaze The Cat andSilver The Hedgehogare often paired up together, due to the fact that they’re both characters that come from dimensions/futures that are separate from the present universe that Sonic, Tails, and Knuckles fight to protect.
It’s revealed inSonic Rushthat Blaze comes from an alternate dimension where she is the imperial princess of the Sol Empire. However, it’s also implied later that she comes from the same dystopian future as Silver, which doesn’t line up with her role as the imperial princess and guardian of the Sol Emeralds in this alternate dimension she was initially revealed to hail from.

1Classic Sonic: Past Self Or Character From An Alternate Dimension?
It’s canon that Classic Sonic is supposed to represent a past version of Sonic from a recent past. This is revealed inSonic Generationswhen he showed up to help Sonic defeat Dr. Eggman during the Time Eater Incident.
ComeSonic Forces,it seems that Classic Sonic comes from an entirely alternate dimension, rather than just the past. This mistake can likely be put up to the nearly six-year time gap between games, where developers likely forgot the small detail of Classic Sonic being the title character’s past self rather than from another alternate dimension.
